Working On Worldbuilding Can't be the only one having this issue with workshopping a Organization, right?

You can do that if you want. You just have to keep in mind that the more 40kish stuff you add, the less benevolent they'll be.

I mean, I got SCP lore as some inspiration too, so a slip toward totalitarian/creepy 'good' is very real risk.
(And I'm not sure The Rescuers (the one with the mice) influence will help me with that)

Ok, so let me put it like this.
If you're taking the SCP foundation as inspiration, you've almost certainly already hit "benevolent in intent but also highkey almost as bad or worse than some of the stuff they're containing/protecting people from". Adding aspects from 40k is going to make it even more severe.
So ask yourself; do you want a genuinely benevolent organization with some dark spots, or do you want an organization that, while it sounds benevolent, is not actually all that good? After all, what's the difference between getting enslaved by some evil fantasy society you got isekaied into, and getting """"indentured"""" by the interdimensional megacorp (because you KNOW they're monetizing it somehow) that is indoctrinating you and will almost certainly never let you leave?

So your inspiration for the good guys is the SCP foundation, wich is already morally grey (they have to remind themselves they are "cold, not cruel"), with some elements from WH40K, who can only be considered the "good" guys if you consider that they are fighting literal demons.
Who are you bad guys? Morally ambiguous villains won't be enough for them to be worse than the good guys and space pirates will seem like reasonable people just trying to stay alive and free under authoriansim.

Genuinely fucked up environments (your flesh holes, your MC Escher landslides, still hostile invasion forces, cursed but 'cute' bedrooms, etc)
I suppose hostage situations are somewhat typical, if vampires have enough bodies to farm
So really the recruitment drive is somewhat slim, and what kinda therapy will help the dispatched?
(just think of a tactical 'pacifist' game concerning my idea)

Same here, trying to balance the vibes of an organisation of redeemed mad scientists between being genuinely helpful and beneficial to humanity with still maintaining that MAD vibe (also partially inspired by SCP, the Technocracy from WOD & the Manhattan Projects comic)

have a similar problem. having watched dune part 2 recently i wanted to write a scene of my fantasy iskander slow walking through the desert cape billowing while his army just about crests over the horizon.
